BHQ-3 can be located at the 5 'or 3' end or inside the oligonucleotide. BHQ-3 labeled oligonucleotides are used in many applications, including double-labeled fluorescent probes for real-time PCR. The dark quench has a strong absorption range of 620 to 730 nm and can quench fluorophores emitting fluorescence in this range, such as Quasar 670 and Quasar 705 dyes.

NHS modification is conjugation with primary amino group after synthesis, so additional modification with amino group is required. The C6 or C12 amino group can be replaced by the C3 or C7 amino group at the 5' or 3' terminus, and for the internal position, an amino modified base such as amino dT C6 is used.
