Since entering the DNA market, the black hole quencher has become the gold standard quencher of choice for qPCR probes and other FRET applications. When a fluorescent double-labeled probe is first introduced, the quencher is usually a second reporter dye, represented by TAMRA. The sensitivity of these probes, such as FAM-Tamra, is limited by the leakage of fluorescence from TAMARA into the channel used to detect FAM fluorescence. The dark quencher is a dye without natural fluorescence, which can solve the above problems well. BHQ dyes are true dark quenchers and do not emit themselves due to their polyaromatic azo skeletons. Substituting electron donors and electron-pulling groups in the aromatic ring results in a complete series of quenchers with broad absorption curves spanning the visible spectrum to the near-infrared region. BHQ dyes act through a combination of FRET and static quenching to avoid residual background signals or low signal-to-noise ratios common with fluorescent quenchers such as TAMRA. These quenchers can be matched with all common reporter dyes to construct highly quenched qPCR probes for multiplex assays. In addition to quenching by FRET, BHQ dyes have been shown to form ground-state complexes with reporter dyes and effectively quench fluorescence by static quenching. The BHQ quench has a wide absorption spectrum and matches the reporter dyes emitted in the following range: BHQ-0:430-520 nm; BHQ - 1:48 0-580 - nm; BHQ - 2:56 0-670 - nm; BHQ - set 20-730 nm; BHQ-10:480-550 nm. All black hole quench products, available for 3', internal and 5' modified oligonucleotides, have a variety of options. BHQ-1 and BHQ-2 are more popular, whether it's 5' -phosphonite, DT-phosphonide or 3'-CPG. Consideration of excitation and emission values only indicates that Cy5 / Cyanine-5 and Quasar 670 require BHQ-3 for effective quenching, but BHQ-2 is recommended because it does not readily degrade. BHQ-1 is commonly used for quenching in the 480-580 nm range and can be used in combination with commonly used fluorophorets, such as FAM, TET, JOE, and HEX. BHQ-2 is used for quenching in the 550 -- 650 nm range and is most effective at quenching fluorophore such as TAMRA, ROX, Cyanine-3, Cy3, Cy3.5, and Red 640. In addition, all BHQ dyes can be used as carboxylic acid or succinimide esters.
