In the past, a limited selection of dyes was available for multiplex PCR: TET, JOE, VIC, HEX, Texas Red, Cy 3, and Cy 5. In recent years, the selection and quality of the reporting and quenching groups have been significantly improved. CAL Fluor dyes are a series of fluorescent dyes designed specifically for qPCR instruments. These new oxanthracene fluorophores not only replicate the applicability of previous dyes, but also have more unique patented properties. These dyes can be efficiently prepared and stabilized by oligonucleotide synthesis and treatment. Attachment chemistry to link CAL Fluor dyes to biomolecules eliminates the problem of polyisomers. This results in easier preparation of dye labels with a single RP-HPLC peak and well-defined emission spectra. CAL Fluor dye can be used in oligonucleotide synthesis as a form of CPG and phospholamide, allowing for more efficient label incorporation and fewer purification steps than post-synthetic labeling. CAL Fluor dye is sensitive to light and prolonged exposure to light causes photobleaching. The CAL Fluor dye has a maximum emission wavelength of 544 nm to 637 nm and can be paired with BHQ-1 or BHQ-2 for efficient quenching of various probe forms. Carboxylic acids of CAL Fluor dyes 560, 590 and 610 can be used for peptide labeling. Cal FLuor Red 610 is an alternative to Texas Red and ROX.
