Product Introduction
Two cyanine derivatives, Cy3 and Cy5, are the most commonly used fluorescent labeling reagents for the preparation of fluorescently labeled oligonucleotides. Cyanine dye is usually added once at the 5' end, and the MMT protection group should be removed on the synthesizer. The absorbance of the MMT cation (yellow) is significantly different from that of the DMT cation (orange), so triphenylmethyl absorbance can be used to monitor oligonucleotide coupling. Deprotection of oligomers containing cyanine dyes can be performed with ammonium hydroxide at room temperature regardless of the base protective group on the monomer used. If ammonium hydroxide is used at elevated temperatures, Cy3 and Cy3.5 are more stable than Cy5 and Cy5.5. Monomers with alkali unstable protective groups were used to limit exposure to 2 hours or less at 65 ° C during deprotection.
